Given that Watchers are assigned to protect the Ceremony Girl at all costs, it is likely Virgil realized that the TAAG has no intention to harm Emma, and will, in fact, do everything to protect her. So he uses them as additional protection for his charge, instead of artifically endangering her by fighting people who want to protect her just as much as he does. It will have to be seen whether this leads to moral conflict later on, or if his loyalty is undivided and he'll dispose of the TAAG as soon as his assignment requires it.

Virgil is one of the Hymn of One's Watchers. He was present at the fake Ceremony, but given that this was his only appearance in Bree's times, one can assume he wasn't assigned to protect Bree. He is, however, the primary Watcher concerned with Emma's well-being, frequently seen fighting whomever he considers the greatest danger to her at the moment.
