This is a good theory... maybe Jonas is bad... and Alex knows about the order... and the reason Jonas doesn't want her to get involved is because they might discover that he is bad...

MY POST:
Well, it could be that Alex knows diddley-squat about the Order, and that Jonas has planted everything since the cabin. He sure doesn't seem forthcoming about it, and if it had to do with my safety, I certainly would ask questions; especially since she is already in it according to Jonas.
EDIT: I messed up the quotes, so I just fixed it the easy way.
