Agent Whitcomb and his partner Agent Aliziano showed up on Jonas's doorstep after they received word of his involvement in a cruise ship massacre off the coast of Mexico. A Hymn of None agent, knowing that Jonas killed people who were trying to kill him and Nadia, called him as the agents closed in on his apartment, allowing him to escape.

The FBI showed up again weeks later outside of Jonas's motel room in Chicago, where he was residing with Sarah and Reed. Sarah speculated that they located him because he had used his real ID when renting the car. The Agents are distracted by Reed, who pretends to be a ditsy college student, allowing the group to safely make it to the rental car and escape.

The FBI discover that Jonas is in Boston, and begin and begin to search for him throughout the city. Because of this, Jonas, Maggie, and Reed are unable to search for the location of "the cure," leaving it up to Sarah and members of the community to find what they are looking for.
